My understanding from things I've read on the TMI formums is that Hemi-Sync will work in MP3 format. They just recommend that you use the best compression available (i.e. highest bit-rate that your program provides).

For TMI members, they now distribute the semi-annual member bonus CD's in MP3 format.

Of course, the best advice is to try a MP3 version of your favorite Hemi-Sync CD and see if you get comparable results.
